There's nothing in the article or its sources quoting Duterte criticizing the Vatican for pedophilia. The article alleges that he said the following, probably referencing Leo X (1475 – 1521):
Catholicism is a sordid religion. It is about time to show you its history. Pope Leo was sired and even had sex with his child.
Then they even admit that they are reading into Duterte's statement:
While the pedophilia statement could be argued, what can’t be argued is that fact that the Vatican has paid out over $4 billion dollars to victims of sexual abuse by priests and clergy of the Vatican, according to the National Catholic Reporter.

This is why people need to read sources to verify that the claims being made are supported by the evidence. It's rubbish like this that justifies the fake news narrative.

So Duterte is talking about incest. Whether there was pedophilia involved in this particular case depends upon the age of the "child."
Duterte didn't specify which one he was talking about. Leo X has a reputation for corruption, but I haven't yet come across any source saying that Leo X was personally guilty of having committed incest. It's also possible Duterte got the name of the pope wrong, but the details of the story correct.

If you were watching, this was uncovered years ago, long before pizzagate. The previous popes said not much about it. When Francis came in, he said things have to change. Believe him or don't, but his speech is more favorable.
