Well yes, of course you can use DDG while using Tor. The thing is, normal search engines use software, called crawlers, that searches for website indices. AFAIK websites can put up their own indices so that they can be found and indexed by search engines, which is handy because people can find you easier. .onion and other deep web sites do not do this. If you don't place an index on your site, crawlers can't pick it up and your site can't be indexed. That's the whole idea of the deep web, a bunch of sites that are not indexed, so they're harder to find.
Unless DDG employs a system that can index websites without indices (which is possible, there are some deep web search engines) you won't be able to search for those sites. Unless they willingly put up indices. I think the deep web wiki does this. From the wiki you can visit a variety of sites, including markets.
Though tbh, I think the really hardcore places wouldn't be just accessible by Tor. Sites could be password protected or using some other protocols besides Tor that require proper software to handle said protocols.
