I can see where you might get confused because a lot of CIA describe themselves as working for the state department, and the secretary of state is the head of that so she must be their boss. Nope, the actual workers of the state department have a severely reduced clearance. How can they head anything if they aren't allowed to know anything.
The state department shares information with other governments in order to grease relations. Because we want to limit what they can share (and because they are some of the most turnable assets) we want to limit what they are allowed to know to almost nothing.
If you don't see that the Clinton's, regardless of what political position they are at in their career, have huge sway over the CIA.......then you my friend, are silly.

Would have made sense for her. SecState is the de facto head of Intelligence. Who better to cover up all the sleeze?
