"Rig for Red" is normally a command used in the [submarine] Control Room. It is normally used when the boat is going to be surfacing or coming to Periscope Depth at night. The purpose is to give the lookouts and the officer designated to head to the bridge upon surfacing a chance for their eyes to adjust to darkness..."

Perhaps there is a triple meaning:

Q has mentioned "rig" as in a rigged system, and rigged elections. When something is rigged it has an outcome covertly arranged behind the scenes. Red has politically referred to the Republicans. That would suggest the outcome is set covertly in favor of the Republicans.

Additionally Red October in 1917 wasn't actually in October. It was the birth of the Bolshevik Revolution and it was on 7 October which is coming up in 4 days. https://www.bolshevik.info/90-years-red-october071107.htm

Also, as the poster wrote, it is reference to submarine warfare. RIG FOR RED means stealthy preparation for battle/intel gathering.

All three meanings would seem to fit.
