I think at the time they needed the ionosphere charged for their own purposes and Kennedy's decision to stop the Argus\Starfish programs gave their opponents an advantage that deeply hurt their own agenda. I don't know if they killed him in retribution, to try for a chance that his replacement would restart their ionosphere charging scheme, some combination, or something else entirely.
