In fact the designer originally was going to use a traditional St. George's cross, but switched it to the diagonal St. Andrew's specifically to avoid the religious connotation and appease the Southern Jewish population (yes, literally the Jews made the Battle Flag what it was). That's why Beauregard chose the Miles design over the Walton design. To avoid Jewish outcry, and to be more "heraldic" than "ecclesiastical." Literally to avoid Christian imagery.
Doesn't change the fact that X was a Christian symbol long before then, but in this case it was not the motivating design factor according to any of the designers.
